The first is correct. The verb is “does”. The verb phrase, “to make use of” is a verb used as an adverb. The second sentence does not have an article before “beaver” and leaves out the word “make”, so you have an incomplete verb phrase. If you used just the verb phrase “does use”, like in the second sentence, you would have to leave off the word “of”, and just use “the tree” as the object of the verb. In other words, you would have to have either:

The beaver does not make use of the tree

or

The beaver does not use the tree
