There is no baal yeshuvah programme. Essentially, being a baal teshuvah is a decision to follow a Jewish life, and then taking action to learn and follow the halachah. In some people it happens in months, in others years. Personally- it probably took around 4 years from the decision to being completely shomer shabbos and kosher- but another ten years after that before I started studying properly.
There are specific groups that specialise in this, helping people return and to become observant. The two biggest internationally from the Orthodox side are Aish HaTorah ( http://www.aish.com ) and Ohr Samayach (http://ohr.edu/ ) From the chassidic side the largest outreach programme is run by Chabad (http://www.chabad.org)

Jewish education is not a course that you take and then apply. It is an on going process that cycles though your whole life.
As for those special “baal teshuvah” programs that all depends on you, the program your taking, and how much time you have to devote to it.

Your best bet is to talk to your LOR (local Orthodox rabbi); if there isn’t one in your community your best bet is to try the OU’s website; I’ve put it in below.
