It depends on the context. Both can be correct.
assistant founder:
One who assists another in the establishment/foundation ofthe (organisation). The originator is the founder
founder assistant:
One whose role is to assist in founding-casting glass, metal, etc. Working in a foundery.

The correct way to say it would be “Assistant Founder”.
If you said “Founder Assistant” it would imply that the person is the assistant to the founder.
